Can confirm from personal experience, achievements go poof the moment you hit that tilde key and start commanding the console like a boss. Had to restart my game to get them back.

Yep, using console commands in Fallout 4 will disable achievements for that session. To re-enable achievements, just save your game after using the commands and then restart the game. Achievements should pop back up like daisies in spring.
