As someone who's been collecting forever, I organize by set and within each set by the number they're assigned. Makes it super easy to see what I'm missing and keep track of new additions. Card binders are a lifesaver for this system, plus they look neat on a shelf.

Alphabetical order. Trust me. Quick to find what you need and no headache. Who cares about types and sets when you know your ABCs?
