Yep, use an axe or pickaxe to remove flooring. But remember, it doesn't magically return to your inventory in multiplayer if someone else does the deed. So, keep an eye on your floors when friends are over!
No axe? No problem. Just use a pickaxe. The flooring fear both equally.
Actually, I kinda like the idea of permanent flooring. Gives decisions more weight, y'know?
