It's all about scaling. Enemies start at a base level, but in higher-level missions or as time passes in endless missions, their levels increase, making them harder to beat.
From my experience, enemy levels depend on the planet and mission type. Higher-level planets have stronger enemies from the start, so bring your best gear!
Warframe enemy levels are basically a difficulty slider. Higher enemy levels mean they deal more damage and have more health. Simple as that!
