Easy peasy! First, make sure you've got a fishing pole that can actually use bait (like the Fiberglass Rod or better). Then, just open your inventory, pick up the bait (left-click or tap on it), and then right-click or tap on the rod. Boom, baited!

You can't add bait to the basic Bamboo Pole, gotta upgrade to at least the Fiberglass Rod. After that, it's just a click away, literally. Open inventory, click the bait, then click your rod.
