Just use the Stasis Rifle on those pesky creatures until they vanish. Works like a charm!

Honestly, try using the 'entreset' command. Easiest way to get rid of unwanted creatures. Just make sure you've enabled the console commands first.

From experience - save and reload your game. Most of the time, the creatures will disappear or respawn elsewhere.
