The Cyclops is too big to actually dock. You can park it near your base and dock smaller vehicles like Seamoth inside your Moonpool.
You can't dock the Cyclops, but you can use the Vehicle Bay Console inside it to deploy and retrieve the Seamoth or Prawn Suit. Happy sailing!
