In my experience, it's all about building up that sanitation infrastructure early. I once lost half my empire because I ignored it!
Just accept the fact that diseases happen and focus on keeping your armies moving and away from affected areas until it clears.
Keep your settlements well-supplied and upgrade your sanitation buildings like aqueducts and bathhouses. Clean hands, happy empire!
