To issue a commandment in Total War: Warhammer, you need to control a whole province. Once you have the entire province under your control, click on the province name in the bottom left corner, and you'll see the option to set a commandment. Choose your desired commandment from the list!

From personal experience, capturing that last rebel settlement just to issue a commandment feels super satisfying! After you have the whole province, click the province panel and pick a commandment. Easy peasy.
