The best way to organize chests in Stardew Valley is by category and color. For instance, dedicate one chest for farming supplies, another for mining loot, and so on. Color-code them for quick identification: red for farming, blue for fishing, etc. Also, keep chests near relevant areas, like keeping your farming chest near your crops. Name your chests based on their contents (e.g., 'Seeds', 'Tools', 'Fish') to save yourself from opening every single one to find what you need. Plus, put often-used items in chests closer to your house or relevant areas to cut down on running around.
