Dock it at a Moonpool, deconstruct the Moonpool, and the Seamoth will despawn. A bit roundabout but it works.

Use the console command! Open the console with 'F3' + 'F8', type 'destroyvehicle', and boom, Seamoth gone. Just make sure cheats are enabled!
