Use the command `entreset` in the debug console to remove all spawned entities. Make sure debugging is enabled in F3 settings!

Just use the `entreset` command in the console. You'll need to enable the console first from the F3 menu.

If you wanna remove all spawned items and creatures, just hit F3, uncheck the console, and type `entreset` into the console window!
