Easy peasy! Just use your hammer (the one used for building) when you're near a Workbench. Click on the repair button, then click on your boat. Voila! Fixed up and ready to sail again.

You can only repair boats when near a Workbench. Use your hammer and click the 'repair' icon, then your boat. Simple but crucial!
