Fullmetal Alchemist: Brotherhood has a tighter storyline and fewer fillers, which makes it a more consistent watch. Naruto's extensive world building and character development are great, but the fillers can be a slog!

I think it just depends on what you're into. Brotherhood is more philosophical and sticks closer to its source material, whereas Naruto has epic ninja battles and a larger universe!
