In Fullmetal Alchemist: Brotherhood, Ed meets his father, Hohenheim, for the first time in Episode 12 (One is All, All is One). Later, they have a much more extensive conversation in Episode 20 (Father Before the Grave).
He meets him twice. In Brotherhood around Episode 12 and again much later on. In the 2003 version, it's Episode 44. Simple as that!
