Your local comic book or collectibles store might have some empty boxes or can help you find them. I found a couple of replacement boxes this way for my rare Pops. Always worth asking!

eBay, hands down. You gotta be patient and keep an eye out for listings, but I've completed my collection with boxes found there.

Honestly, just make your own box. It's not the same, but if you're just displaying them, who's gonna know? Plus, you can customize it!
