There are quite a few villains in Naruto Shippuden, but the main baddies are usually considered to be the members of the Akatsuki, especially their leader, Pain (Nagato), and the puppet master behind it all, Madara Uchiha (and later revealed, Kaguya 艑tsutsuki).

It鈥檚 actually Kaguya Otsutsuki because she鈥檚 the final big bad, but others like Pain and Madara are major threats too. Trust me, they keep Naruto busy!
