Basically, anime licenses are like the Philosopher's Stone – hard to keep forever. Funimation's lease expired, and Crunchyroll took over. Simple as that.

Funimation lost the rights to Fullmetal Alchemist because anime licenses often have limited durations. Another company swooped in and nabbed it like a rare alchemy ingredient!
