It might be a bug. Save your game, restart Subnautica, and see if that fixes the issue. Worked for me last week!

Make sure the vertical connector is properly aligned with the rest of your base. Sometimes it just doesn't snap right! If that doesn't work, try deconstructing and rebuilding it.

Check that you have nothing blocking the connector like terrain or other objects. You wouldn't believe how often a stubborn rock gets in the way.
