You’ll scoop up the Master Ball after defeating all eight Gym Leaders, then making your way through the Victory Road path which leads you to the Elite Four. Right before you face off against the Elite Four, Prof. Sada (or Turo, depending on your game) gifts you the Master Ball. It's like the ultimate pat on the back for all that hard work.

Honestly, just save it. You get the Master Ball right before the Elite Four and there's always that temptation to use it immediately. But trust me, there'll be a moment when you'll be thankful you saved it.
