Gotta disagree with the 'everywhere' part. It feels like you find more mystery boxes during special events or in specific places during your run. Timing and luck play a big part, but keep an eye out during those high-score runs or when you see that your path is especially obstacle-heavy. That's when the game likes to throw a mystery box your way, in my experience.
