You just have to build it in the Proving Grounds, equip it to a soldier, and use it on an ADVENT officer in combat. Simple as that!

Once you have the Skulljack, bring it into a mission and make sure the soldier holding it gets close enough to an ADVENT Officer to use it. Use the ability, and voila - skulljacked!
