Honestly, just get lucky. Sometimes the game doesn't give you the option to counter certain Dark Events, and you just have to deal with the fallout.

Always have a well-rounded squad ready. Flexibility is key since Dark Events can throw a variety of challenges your way. Also, upgrading the Resistance Comms early helps you make contact with more regions, giving you more options to counter those pesky Events.
