Easiest way is to install the Epic Games Launcher through Desktop Mode on your Steam Deck. Run Fortnite from there!

I got it running by using Proton on SteamOS. First, get the Epic Games Launcher via Lutris, add it to Steam, and then use Proton to run it. Pretty smooth game play for me!
