The circles are just there to show you how difficult it will be to catch that Pokémon. Green = easy, red = hard. Simple as that.

The circles show up when you're about to throw a Poké Ball. They indicate the difficulty of the catch: green is easy, yellow is medium, and red is tough. Get that excellent throw for a higher chance!
