Honestly, just use Darkrai. It hits hard and resists Mewtwo's Psychic moves.

In my experience, a well-powered up Giratina (Origin Forme) can really put Mewtwo in its place.

Don't forget, Mewtwo is weak to Bug, Ghost, and Dark types. Try using Gengar, Scizor, or Weavile.
