Charizard Y is the better choice for raids and PvE because of its higher Attack stat and the Fire/Flying typing.

Charizard Y dominates in the game, hands down. Higher DPS, better performance in raids. Easy pick.

From my experience, Charizard Y burns through opponents faster in PvE, but Charizard X can be more versatile in PvP.
