Have you tried turning it off and on again? Seriously, a restart can often solve connection issues between devices!
Check your devices' Bluetooth settings. Sometimes, removing the old connection and re-pairing them works. Also, make sure your Switch user profile is linked to the same Nintendo account used on Pokemon GO.
Just update everything and make sure both devices are connected to the internet. Easy peasy.
