Not all locations can be permanently cleared because some are meant to be endless funhouses of despair, spawning enemies like there's no tomorrow. Think of these places as Bethesda's way of keeping you on your toes - or just annoyingly busy.

Nah, mate, you can't clear them all. Some places are like a bad rash; they just keep coming back no matter what you do. Bethesda made sure you'd always have some corners of the wasteland to keep you entertained (or frustrated).
