How to clean install Fallout 4
First off, uninstall Fallout 4 via Steam, or however you got it on your system. Then, navigate to where it was installed and delete any leftover files to ensure a clean slate. Reboot your PC (just to be safe), and then reinstall Fallout 4 from Steam or your original source. Make sure to not restore from any previous saves to keep it totally clean. Bonus tip: after reinstalling, consider running it once without any mods to ensure everything's smooth.

Literally just uninstall, delete any folders left, and reinstall. Don't overthink it.
Did a clean install last week. Make sure to backup your saves if you wanna keep 'em, though I skipped that to start fresh. Running it without mods at first really shows how smooth the game can be. Then dive into modding, but carefully!
Uninstall? Please. Just get a new PC, install Fallout 4, and voila, cleanest install you'll ever get. ;)
