Check each of your settlements, mate. Sometimes companions go back to where you first found them or to a settlement you've sent them to. If you're on PC, you can use console commands to teleport them right to ya. Just type 'prid [companion's ID]' then 'moveto player'.
Sometimes they're just stuck somewhere ridiculous. Last time I found Dogmeat stuck behind a door. Patience and a little bit of searching usually does the trick!
