Killing all the factions in Fallout 4 pretty much makes you the most feared person in the Commonwealth. You'll miss out on a lot of quests and content that come from interacting with these factions, but you'll still be able to explore the world, fight random enemies, and continue with the main story up to a certain point. Just be ready for a lonelier, more hostile Commonwealth.

Actually, you can't kill ALL the factions. Some characters are essential and can't be killed, so there's always someone left. Plus, without the factions, the game's storyline gets super limited. Think of it as turning Fallout 4 into a pure survival game.
