They took Shaun because they needed a pure, unmutated human for their experiments. The Institute was all about creating the most advanced synthetic beings, but to perfect their synths, they needed someone who hadn't been exposed to the radiation and genetic damage of the outside world. Enter Shaun, a baby born before the bombs fell, making him the perfect subject.

Because Shaun was the perfect candidate for their experiments — he was born before the bombs, which meant his DNA was free from the mutations that affected everyone living in the Wasteland. The Institute needed him to create synths that were more human than ever.

They swiped Shaun 'cause he was like, the ultimate clean slate. The Institute was cookin' up some fancy robots and figured nothing beats old-school human DNA, especially from someone who missed the whole nuclear tan session.
