Why is the Institute considered bad in Fallout 4?
The Institute is seen as the bad guys in Fallout 4 mostly because of their shady ethics. They replace people with synths, essentially robots that look like humans, without anyone's consent. It's the whole playing god without any regard for human life that rubs people the wrong way. Plus, their secretive nature and lack of empathy for the surface dwellers don't help their case.

Honestly, calling the Institute 'bad' is simplifying things a bit too much. They've got their reasons, like everyone else in the wasteland. But yeah, abducting people and experimenting on them is not exactly hero behavior.
They're not bad, you're just not seeing the big picture! ? But seriously, their approach to achieving their goals is what gets them the villain title. Ethics? Who needs 'em, according to the Institute.
It's all about perspective! The Institute has advanced tech and could arguably be the best hope for humanity's future. But, their methods? Super questionable. Kidnapping, replacing folks with synth doubles, and a general disdain for the surface world doesn't really scream 'good guy vibes.'
