Actually, regenerating a creature doesn't remove counters. So if your creature with regeneration gets a bunch of -1/-1 counters and its toughness drops to 0, regeneration can't save it from dying.
Counters don't directly interact with regeneration. If you put a -1/-1 counter on a creature and then later regenerate that creature, the counter stays on it. Regeneration prevents destruction, not the application of counters or their ongoing effects.
