Does regenerate remove counters in MTG?
Nope, regenerate in Magic The Gathering doesn't touch those counters. Think of regenerate as your creature ducking just before the big hit. It saves them from destruction, but whatever scars (counters) they had before, they'll still have after.

Regenerate keeps the creature on the battlefield by preventing its destruction, but any counters (be they +1/+1, -1/-1, or anything else) stay right where they are.
Short answer: No. Counters stay on.
