Even though a creature is indestructible in MTG, there are a few sneaky ways to get rid of it. Firstly, you can exile it; being indestructible doesn't protect against exile effects. Secondly, you can reduce its toughness to zero or less. Some spells or abilities do this directly. Lastly, you can force your opponent to sacrifice it. Indestructible or not, a sacrifice is a sacrifice!

Simple. -1/-1 counters. Indestructible means it can't be destroyed by damage or destroy effects, but get its toughness to zero with -1/-1 counters, and it's goodbye, indestructible creature.

Just make 'em sacrifice it. Indestructible doesn't stop a good old-fashioned sacrifice move.
