Oh, the classic MTG problem of facing down an indestructible creature! The trick is, you can't 'destroy' them the usual way but there are workarounds. One, use exile effects—cards that literally say "exile target creature" skip right over indestructibility. Two, reduce their toughness to 0 or less; cards that give -X/-X can send those tough guys packing. Finally, make them sacrifice it themselves with a "each player sacrifices a creature" effect. Just bounce it back to their hand or deck. If it's not on the battlefield, it's not your problem!

Counter it before it hits the board. Best way to deal with trouble is to make sure it never becomes trouble.

Honestly, just use board wipes that say "exile all creatures." Indestructible doesn't mean untouchable.
